However, if you share the treatment scheme it would be easy to predict the possible reasons. If everything looks like perfect, kindly try to test the water in stage wise. Sometime final treated water storage tank gives the room for micro biological growth! since it’s to open to atmosphere and if the tank is not cleaned in recent days & fresh water passage through might be very limited & long storage time.
